Really depends where you are at and what the shops are charging you. I would say it could cost between $200-250 bucks. That should include a new automatic transmission filter and new pan gasket. I assume you have an automatic transmission? If you have a manual. There really is nothing to flush. Just drain out 2 quarts of manual tranny fluid and replace with new stuff. Costs less than 20 bucks.
You could change the fluid yourself. the 4 Speed Automatic transmission kit is about $97 bucks and includes 4 quarts of fluid, new Filter, new gasket and New drain plug.

What do you mean? To do a fluid change correctly on an auto, you really need to have VAG-COM. I think he did a pretty good job at explaining it.

If you don't have VAG-COM to read the temperature, check out the discussion on this thread:

Changing Auto Transmission Fluid - (How-To) -Discussion Thread

There's other options people have done, such as use those handheld infrared thermometer, cooking or darkroom thermometer with a probe, and the last poster in that thread said he successfully used a multimeter with a temp reading and probe. So there are alternatives to VAG-COM for this part.

Now thats a good write-up for DIY, no vag-com needed.
