Well, in short, No way, that won't hurt a block, IF you take care of the rust problem before assembly. If you're having the block worked on at a machine shop, there's a good chance that they'll clean it up when they do the work on it. If you'd like to clean it, then go ahead. Just dont get in there with a grinder or anything like that to clean it! LOL,
Here's my trick for rusty old engine parts that i'm cleaning to make new aggain. This sounds ridiculous, so laugh, but try it and you'll stop laughin!
Get a 6 pack of CANS of coke, NOT PEPSI!, the real deal, coke. soak some fine (00 or finer) steel wool in it for a few and rub down the cylinders until the rust is gone, then wash them mout really REALLY good to get ALL of the coke out of anywhere. Next, dry everything off well with towels, or blow dry with an air nozzle. Then, either spray it down with WD-40 or some sort of oil to keep the rust from coming back, and you're good to go!
