Cool "computer not holding memory"?

Had a gasket changed on my '99 2.0L automatic. Everything was running fine. Then the problems started, the next day most of the warning lights came on, check engine, etc. The car wasn't shifting and I drove it back into the shop.

The mechanic told me that the computer is not holding memory. He didn't know how how to fix it. So I drove it home in first gear. Kept driving it to get to work and back until it wouldn't start all together. Installed a new battery, still nothing. I get a clicking sound near the fuse compartment when the door is open or when I try to start. Sometimes the interior light will flicker. That's it.

Can anyone tell me what this sounds like and how expensive? I live about an hour from a dealership or VW mecahnic. Definately not taking it where I took it before.
Thanks in advance.
