so about the actual keying...
If it's not all the way down to the primer or the sheet metal, try Meguiar's Scratch-X before filling it in with a touch-up pen. I had some similar scratches from my pocket knife rubbing on the side of my car, and scratch-x levels out the clear coat to make the scratches unnoticeable.
