On the 2.0 engine, you have to remove a vaccuum line from the intake to be able to remove the top cover of the timing belt.
If that line is not connected tightly, or it has a leak the bug will do exactly what you described.
The exact thing happened to me and once I fixed the leak/hose the car ran perfectly again.
