My 2006 Beetle came with the factory aux port under the radio. I connected my mp3 player with a 3.5mm cable that has the two male ends that look like the end of a headphone cable. There is sound, but not very clear and most of the time mono, but when I move the cable in the aux port of the car, the sound improves sometimes, but doesn't stay clear for long. Too much wiggle room perhaps, which makes me thinking that the cable I am using is not the right one. What would a proper cable be called? Is there a specific one that I need to get? Monster Cable? Does VW sell one (didn't see one online)...?

The cable you need is an auxiliary input cable, available at any electronics store for $8-10. You may have the right one but maybe you need a new one?
