Default Rust...ack!

So while I was at home over the winter, my dad was looking at my car and we both realized I had a rust spot forming on the roof of my car...the drivers side where the roof meets the side of the car and I can't figure out how it got there. Its small so my dad said to wait until the summer to do anything about it, as I work at a dealership that I can get cheap body work done at as an employee. Well, I washed my car last week, unfortunately for the first time since August since I'm in college, and so I was closely inspecting my car. I then found that I had like 2 or 3 pretty decently sized bubbles under the paint further in near the middle of the roof on my car. No clue what could have caused this rust.
I just was wondering if anyone else has had any rust problems like this...I'm hoping to get the body shop where I work to fix it for me over the summer but I'm just really puzzled as to how this started?!
Any help is greatly appreciated! Thanks!

This is why my little darling is getting put away next winter, she is in perfect shape and I don't want to give rust a chance to take it's grip.

No question, try finding rust on a texas or california car, you'll have a tough time indeed.

Plenty of rust buckets in the S.F. Bay Area due to ocean breeze and prevalent fog. Desert and valley cars seem to fare best in Cali...

No sunroof...and it wasnt that bad here at all this winter. Not even that cold. Had one ice storm but it was further north and east...not a lot here and when I went home, no snow so it wasnt even normal winter weather. I'm not by the ocean waters either...

Somebody posted on the old org about roof rust, appears that it starts in the gutter by the strip. Only takes a minor chip out of the paint for the rust to get hold. Touch up paint after each wash is the rule.
I don't drive mine in the winter either up here too much salt on the roads, have a 92 Accord beater rustbucket for that.

Well that would explain the spot on the side...its visible rust, not a paint bubble. But as far as further in though, no chipped paint and its not touching the original rust spot.
