To the best of my knowledge, VW has never used leather on a door panel. On the NBs with leather interiors, it is the seats that are leather, and on some, the assist (grab) handle on the dash, the shifterboot, the console lid, and the steering wheel. While the door panel may look leather, or you think it is, because the seats are, it is not, just a higher grade of vinyl than the base model. The condition you describe is from water getting in the window, or the door panel getting drenched when opened in a storm; the lower grade vinyl will eventually have the same problem.
