Hi. I had same problem, and got it fixed.
1. Water was getting into the car around third brake light. I used clear silicone, sealed it around the edges, on the outside. Can't even tell silicone is there. 2. I took trunk latch apart, removed part with switch from car, and spray the hell out of it with electric contact cleaner from Auto Zone. After it all dried, I assembled it back, and had no problems since them. 2a. When it was all taken apart, but still not cleaned yet, I played with security system. Trunk opened, doors closed, hit arm button. Doors locked, but no beep. So then i pressed trunk latch switch until it beeped. That's how I found out switch still works but it is dirty. If I remember correctly, that switch is NORMALLY CLOSED, so in position when trunk is closed, electric circuit should be closed too. Small movement of the switch caused alarm to go off, circuit to open. This told me that contacts inside of the switch were just corroded in exact place where they touched when trunk was locked. Corroded/oxidized metal becomes dielectric hence the problems. If this does not help, you could always leave trunk latch wires shorted until you get switch replacement. It would allow alarm to be armed/ car locked. Good luck!
