Depends on year and engine. I don't remember the specific breakdowns. The manual transmission is the same between all engines/years with the exception of gearing differences, also the 98-99 cars had a goofy shifter setup.
As for automatics, there is the 4 speed 01M, the 6 speed 09G and the 6 speed DSG in the 04-06 TDI's. The DSG is the best of the bunch, but is still problematic. The 4 speed 01M is the biggest turd of an automatic transmission ever built, and the 6 speed 09G is not turning out to be much better. Lots of valve body and other failures.
My suggestion...get a manual. If you're not willing to learn a manual, or if you don't have the use of your left leg and/or right arm, and need an automatic: Don't buy a VW.
